Oh he's not evil... well... not completely.
It's probably best not to try and figure out his motivation as its just a stupid comic strip where weird stuff happens...  On the question of Alien's arms / hands. I generally work with the idea that he is like Homestarrunner in that his arms are invisible but still functional. This weeks issue includes a special report on the Ultimate weapon...
